In 1878, American orphan Tessa Gray comes to London seeking her brother Nate and is instead imprisoned by the warlock Dark Sisters, who force her to develop a rare power to transform into other people. Rescued by the Shadowhunter Will Herondale, she takes shelter at the London Institute among the Nephilim, who hunt demons and keep order over the supernatural world. There she meets the ailing, kindly Jem Carstairs and joins the effort to learn who is hunting her. The trail leads through the shadowy Pandemonium Club and the vampire De Quincey to a hidden enemy called the Magister, who is building an army of mechanical clockwork creatures. In the end the Magister is revealed to be the inventor Axel Mortmain, who has manipulated events from the start; Nate has betrayed Tessa and worked for Mortmain all along. Though De Quincey is destroyed, Mortmain escapes, having declared that Tessa herself was made for his purposes. Tessa chooses to remain at the Institute, drawn between Will and Jem, with the mystery of her own nature still unsolved.

Tessa Gray, a sixteen-year-old American orphan, arrives in London in 1878 to reunite with her brother Nate, only to be seized by two menacing warlock women known as the Dark Sisters. They imprison her and, through cruelty and threats, force her to uncover a strange power: by holding an object belonging to another person, she can take on that person's shape and memories. They are grooming her for a hidden master called the Magister. Tessa is rescued by a sharp-tongued young Shadowhunter, Will Herondale, one of the Nephilim who hunt demons and police the supernatural world, and is brought to the London Institute. There she is taken in by its head, Charlotte Branwell, and meets the household, including Will's gentle and gravely ill friend Jem Carstairs. Frightened and far from home, Tessa begins to grasp that she has stumbled into a hidden world, that her own gift makes her a target, and that the brother she came to save is somehow entangled in it all.

The Nephilim suspect the Magister works through the Pandemonium Club, a gathering of Downworlders and mundanes dabbling in dark magic, and through a powerful London vampire, De Quincey, whom they come to believe may be the Magister himself. Tessa's shape-changing gift makes her uniquely useful, and she is enlisted in a risky plan to use it to infiltrate the enemy's circle. As she trains and adjusts to Nephilim life, her feelings tangle around Will, whose cruelty and kindness alternate baffling, and Jem, whose steady warmth and hidden suffering draw her close. All the while she searches for any trace of Nate, whose fate remains unknown, and the danger closing around the Institute grows sharper.

The Nephilim learn that the Magister's true weapon is not sorcery alone but machinery, an army of mechanical clockwork creatures being assembled to serve him. As betrayals come to light and the identity of the mastermind still hides just out of reach, the Institute prepares for a direct confrontation, and Tessa realizes how completely she has been used.
