House Atreides takes over the desert planet Arrakis and its priceless spice, but the move is a trap. Paul and his mother Jessica escape into the deep desert and are taken in by the Fremen, the tough, water-hoarding native people. Immersed in the spice that saturates their world, Paul's latent powers awaken into true prescience, and he takes the Fremen name Muad'Dib. Over the following years he forges the scattered Fremen into a fearsome guerrilla army, learns to ride the giant sandworms, and grows into a messianic leader whom the Fremen believe is a prophesied savior. He and the Fremen woman Chani become lovers. After surviving the deadly Water of Life, Paul emerges with vast, terrible foresight. When the Emperor comes to crush the rebellion, Paul defeats his armies, kills the Harkonnen heir in single combat, and seizes control of the spice and thus the empire itself.

In the far future, humanity is spread across a feudal galactic empire ruled by the Padishah Emperor and a fractious assembly of noble houses. The most precious substance in the universe is the spice melange, which prolongs life, sharpens the mind, and makes interstellar travel possible, and it exists on only one world: the scorching desert planet Arrakis, known as Dune. By the Emperor's command, the honorable House Atreides, led by Duke Leto, is ordered to take over the governance of Arrakis from its longtime overlords, the brutal House Harkonnen. Duke Leto suspects the move is a trap meant to destroy his family, but he cannot refuse. His teenage son and heir, Paul, has been secretly trained by his mother, the Lady Jessica, in the mental and physical disciplines of the Bene Gesserit sisterhood, and Paul is troubled by dreams that seem to foretell a desert world, a native people called the Fremen, and a girl he has never met. As the story opens, an ancient sisterhood tests whether the boy may be something more than human, and the Atreides prepare to move to a hostile planet where their enemies are already waiting.

Paul Atreides, now known to the Fremen as Muad'Dib, has become the master of Arrakis and a leader believed to be a living prophet. After his father's murder and his house's fall, he raised the desert people into an unstoppable force and awakened immense prescient powers by surviving the poisonous Water of Life. In the final battle on the plain before the capital, his Fremen shatter the Emperor's armies, and Paul slays the Harkonnen heir Feyd-Rautha in single combat while the vile old Baron Harkonnen is killed by Paul's uncanny young sister Alia. By threatening to destroy the spice on which the whole empire depends, Paul forces the Padishah Emperor to abdicate. He agrees to marry the Emperor's daughter, Princess Irulan, to secure the throne, though it is Chani, the mother of his child, who remains his true beloved and wife in all but name. Paul ascends as the new ruler of the known universe, having fulfilled the prophecy laid upon him. Yet his triumph is darkened by a vision he cannot escape: his rise will loose a fanatical holy war in his name across countless worlds, a slaughter he foresees but fears he is powerless to stop.
