The Baudelaires are sent to Prufrock Preparatory School, run by the vain, cruel Vice Principal Nero, who forces them to live in a wretched Orphans Shack. Bullied by the horrible student Carmelita Spats, they find real friends in the Quagmire triplets, Duncan and Isadora, orphans with their own fortune who lost their parents and their brother Quigley in a fire. A new gym teacher, Coach Genghis, arrives in a turban and running shoes, and the Baudelaires recognize him as Count Olaf. Genghis forces them into exhausting nightly running exercises meant to ruin their grades so Nero will expel them into his custody. With the Quagmires' help, the children keep up and plot to unmask him. They expose Coach Genghis as Count Olaf, but in the chaos Olaf and his troupe abduct Duncan and Isadora and escape, and as they are dragged away the Quagmires shout the mysterious letters V.F.D. The Baudelaires are moved on, determined to rescue their friends and learn what V.F.D. means.

The Baudelaire orphans, inventor Violet, reader Klaus, and biting baby Sunny, lost their parents and home to a fire and inherited a fortune held in trust. The banker Mr. Poe has moved them from guardian to guardian, and each time the greedy actor Count Olaf, known by his single eyebrow and ankle tattoo, has pursued them in disguise to steal the money: through a fake marriage, then as an assistant who murdered kind Uncle Monty, then as a captain who caused fearful Aunt Josephine's death, and then as a receptionist scheming with a hypnotist at a lumbermill. Every time the children exposed him, and every time he escaped before being caught. Having endured four cruel homes and four brushes with Olaf, the orphans are sent by Mr. Poe to a boarding school, hoping that a crowd of people will finally keep the villain away from them and their inheritance.

Mr. Poe delivers the Baudelaires to Prufrock Preparatory School, a gloomy institution run by the vain and cruel Vice Principal Nero, who forces everyone to endure his endless, terrible violin recitals and punishes the smallest infractions. Because they have no guardian on the premises, the children are made to live in a squalid Orphans Shack infested with crabs and dripping with fungus. They are immediately tormented by Carmelita Spats, a spoiled and vicious fellow student who bullies them at every turn. Their one comfort is meeting the Quagmire triplets, Duncan and Isadora, two orphans who lost their parents and their brother Quigley to a fire and who possess a fortune of their own in sapphires. Duncan, an aspiring journalist, and Isadora, a poet, understand the Baudelaires' grief and quickly become loyal friends, giving the orphans allies in a hostile place.

A new gym teacher named Coach Genghis arrives at the school wearing a turban and expensive running shoes, and the Baudelaires recognize him at once as Count Olaf in disguise. Genghis introduces compulsory nightly running exercises, forcing the exhausted Baudelaires to run laps for hours in the dark, a scheme designed to wear them down so badly that their schoolwork collapses and Nero expels them, delivering them into Olaf's custody. Worn out by the nightly exercises, the Baudelaires face crucial comprehensive examinations that they must pass to avoid being expelled and handed over to Coach Genghis. With the Quagmires' help, and with baby Sunny put to work as Nero's administrative assistant, the children scheme to survive both the exams and Olaf's plot. Violet and Klaus devise a plan to expose Genghis as Count Olaf and to keep from being thrown out of the school, while the Quagmires continue piecing together what they have learned about Olaf's larger secrets. The pressure builds toward a confrontation, as the villain's plan to weaken and remove the Baudelaires nears its goal and the friends prepare to reveal the truth about the man beneath the turban.

The Baudelaires are removed from the school to be placed elsewhere, but for the first time they leave with a purpose beyond mere survival: to rescue the kidnapped Quagmires and to uncover the meaning of the mysterious V.F.D. that has begun to shadow their lives.
