A disease has killed most of America's children, and the survivors developed abilities that frightened the government into locking them in rehabilitation camps. Sixteen-year-old Ruby Daly has survived six years in Thurmond by hiding what she is: an Orange, able to enter and alter minds, passing as a harmless Green. A woman named Cate smuggles her out for the Children's League, but Ruby, seeing that the League means to use her, runs and falls in with three other runaways: Liam, Chubs and the mute young Zu, who are searching for a safe haven called East River. Ruby hides her true classification from them while they cross the country dodging soldiers and bounty hunters. East River turns out to be run by Clancy Gray, the president's son and another Orange, who offers to train her and then uses her to steal his mother's research into the disease. When Ruby refuses him, the settlement is betrayed and destroyed. Escaping with a gravely wounded Chubs, Ruby trades herself to the League to save him, erases herself from Liam's memory to keep him safe, and leaves alone.

Years ago a disease swept the United States and killed most children under eighteen. Those who lived through it were left with abilities, and the government's answer was to round them up into rehabilitation camps, telling parents their children were being treated. Sixteen-year-old Ruby Daly has been inside Thurmond, in West Virginia, since she was ten. The camp sorts children by color: Greens for extraordinary minds, Blues for moving objects, Yellows for electricity, and the Oranges and Reds who were separated out and never seen again. Ruby is an Orange, able to reach into a person's mind and change what they remember, and on the day she was processed she reached into the mind of the man testing her so that he wrote her down as a Green. She has lived behind that lie ever since, keeping away from everyone after her ability stripped her friend Sam of every memory of her. The camp is a grind of work details, roll calls and armed guards. Then a woman working inside Thurmond makes it clear she knows exactly what Ruby is, and tells her she can get her out.

Cate gets Ruby out of Thurmond and away from the camp, and explains that she works for the Children's League, a resistance group that opposes the government and the camps. But the League's people, particularly a hard-edged operative called Rob, talk about Ruby as an asset rather than a person, and Ruby understands that trading one set of handlers for another is not freedom. At a stop along the road she runs, and hides herself in the back of a black minivan parked nearby. The van belongs to three other runaways: Liam, a Blue who helped lead an uprising at the Caledonia camp; Chubs, a prickly Green who wants to be a doctor; and Zu, a small Yellow girl who wears rubber gloves and does not speak. They are looking for East River, a settlement of free children said to be run by someone called the Slip Kid. When they find Ruby, she tells them she is a Green, and they let her come along.

The four of them travel east and south in the minivan, living on what they can scavenge, avoiding military checkpoints, abandoned towns and the skip tracers who hunt runaway children for money. Ruby keeps her real classification secret, which becomes harder as she starts to matter to the others, especially Liam. Chubs insists on a detour to deliver letters written by Jack, the friend who died escaping Caledonia, and the visit goes badly: adults cannot be trusted with children like them, and the group barely gets away. A skip tracer called Lady Jane fixes on them and keeps reappearing. Ruby's ability slips out of her control more than once, and each time she has to invent an explanation. What the group knows about East River is little more than a rumor and a set of coordinates, but with nowhere else to go they keep driving toward it.

They reach East River, a hidden settlement in Virginia where hundreds of runaway children live in the open, organized into groups by color, growing food and repairing what they need. Its founder, the Slip Kid, is Clancy Gray: the president's own son, an Orange, and as far as anyone knows the only child who ever walked out of a camp by himself. Clancy takes an immediate interest in Ruby, the first Orange he has met in years. He tells her that her ability is not a curse but a skill she was never taught to use, and that without training it will keep hurting the people around her, as it did to Sam and her parents. He offers to teach her. Ruby agrees, and begins spending her days with him while Liam and Chubs settle uneasily into the camp's routines and Zu finds friends her own age for the first time since the epidemic.

Clancy's lessons are real and Ruby improves, but the price becomes clear: he wants something in return. He sends Ruby, Liam and Chubs out of the settlement to break into an office building and recover files belonging to his mother, Lillian Gray, a doctor who studied the disease and worked on the children who survived it. The job requires exactly what Ruby can do, and she gets them in and out with the research. Back at East River, Clancy is far more interested in what she brought him than in her, and the training sessions start to feel like something being done to her rather than for her. She catches him in enough small lies to stop believing the larger ones, and a boy in the settlement named Martin begins circling her with a hostility she does not understand. Whatever East River looked like from the outside, it is Clancy's, and it is arranged around Clancy's plans.

Clancy stops asking. He forces his way into Ruby's mind, and in fighting him off she sees how thoroughly he has been steering her since she arrived, and how little he intends to do for anyone but himself. Martin turns on her openly and the settlement learns what she is, so the safety of pretending to be a Green is gone. Then East River's location is given up: soldiers come, and the settlement is overrun and burned. In the confusion the youngest children are loaded onto a truck heading west, Zu among them, and Ruby cannot reach her before it goes. Clancy disappears in the chaos with what he took from her. Ruby, Liam and Chubs run for the minivan under fire, with the camp they had begun to think of as safe burning behind them and no destination left.

Chubs is shot during the escape, and the wound is beyond anything Ruby or Liam can treat on the road; a hospital would mean handing all three of them over. Ruby contacts Cate and makes a trade: the Children's League will save Chubs and let Liam go, and in exchange the League gets her. While Liam sleeps, Ruby uses her ability on him deliberately for the first time, taking out every memory of her, from the day she climbed into his van to the last night at East River, so that he will not spend the rest of his life looking for her. He wakes with no idea who she is. Ruby walks away with the League, having chosen to be the weapon everyone wanted rather than the reason anyone else gets hurt. Zu is somewhere west with strangers, Clancy is loose with his mother's research, the camps are still full, and Ruby has made herself unfindable by the one person who would have come.

East River is raided by government forces and burned, and the children scatter. Zu is put on a truck heading west with a group of younger kids before the worst of it, and Ruby loses her. Ruby, Liam and Chubs get out together, but Chubs is shot during the escape and will die without a hospital neither of them can walk into. Ruby makes the only trade she has left: she calls Cate and offers herself to the Children's League in exchange for Chubs being treated. Before the League collects her, she goes to Liam and takes herself out of his memory, every day of the road trip and everything between them, so that he will stop looking for her and stay alive. He wakes not knowing who she is. Ruby leaves with the League, deliberately alone, having chosen to become the weapon everyone has been trying to make of her rather than watch anyone else be hurt for her sake. Clancy is gone, his mother's research is in the wind, the camps are still full, and the one person who might have found Ruby again no longer knows she exists.
