In postwar New York, Don Vito Corleone rules a powerful Mafia family by a code of loyalty and favors. When the narcotics dealer Sollozzo asks the Don to back his heroin trade and is refused, he has Vito gunned down. The Don survives, hot-tempered eldest son Sonny takes charge, and the family plunges into war with the rival Five Families. Michael, the youngest son and a war hero who had kept clear of the business, is pulled in when he saves his wounded father from a second attempt and then murders Sollozzo and a corrupt police captain, fleeing to Sicily. There he marries a local woman who is soon killed by a bomb meant for him. In New York, Sonny is ambushed and killed at a toll booth, betrayed through his abusive brother-in-law Carlo. The recovered Don makes peace with the Five Families to bring Michael home safely, then grooms him as successor. Michael marries his old sweetheart Kay and, over the following years, plans to move the family toward Las Vegas and legitimacy. After Vito dies peacefully, Michael executes a sweeping purge, having the heads of the rival families and internal traitors killed at once, including Carlo and the turncoat Tessio, to become the new Godfather. When Kay confronts him about the killings, he lies to her face, and she is left to make her peace with the man he has become.

The story opens at the lavish wedding of Connie Corleone, daughter of Don Vito Corleone, the head of one of New York's most powerful Mafia families. As guests celebrate, petitioners come to the Don in his study to ask favors, a display of how he rules through loyalty and reciprocal obligation. Among them is his godson, the fading singer Johnny Fontane, whom the Don promises to help win a coveted film role. The family is introduced: hot-tempered heir Sonny, weak middle son Fredo, the war-hero youngest son Michael who has kept apart from the business and brought his outsider girlfriend Kay, and the adopted consigliere Tom Hagen. Into this settled order comes a threat: the narcotics dealer Virgil Sollozzo seeks the Don's money and political protection to launch a heroin operation. Vito, wary of how the drug trade would poison his political friendships, refuses him, and the refusal sets dangerous forces in motion.

Sollozzo strikes back, arranging to have Don Corleone shot down in the street. Vito survives but is gravely wounded, and the family is thrown into crisis. The impulsive Sonny seizes command and pushes toward all-out war with the rival families backing Sollozzo. Michael, until now determined to stay clear of the family business, is drawn in almost against his will. Visiting his father in the hospital, he discovers the guards gone and thwarts a second assassination attempt, and for his trouble is savagely beaten by a corrupt police captain, McCluskey, who is in Sollozzo's pay. That beating hardens something in Michael. Coldly and deliberately, he proposes to end the threat himself, crossing the line he had sworn never to cross and volunteering to kill both Sollozzo and the crooked captain protecting him.

Michael carries out the killings, shooting Sollozzo and Captain McCluskey dead at a meeting in a restaurant, an act that shocks the underworld and makes him a fugitive. He is smuggled out of the country to Sicily to wait out the danger and the manhunt. The war between the Corleones and the Five Families grinds on in New York, with reprisals on every side. In the Sicilian countryside, Michael lives quietly in hiding under the protection of local allies, and there he falls in love with and marries a young Sicilian woman, briefly finding a peaceful life far from the violence at home. Meanwhile the family he left behind absorbs heavy losses and struggles to hold its position against enemies pressing from all directions.

Grief falls on the family from both directions. In Sicily, Michael's young wife is killed by a car bomb meant for him, a betrayal that shatters his brief happiness and drives him back toward the ruthlessness of his family. In New York, Sonny is lured into a trap and machine-gunned to death at a highway toll booth, an ambush made possible by trouble within the family involving Connie's husband. Sonny's death devastates the recovering Don, who resolves to end the bloodshed. Vito convenes a summit of the heads of the Five Families and negotiates a peace, agreeing to terms he dislikes in order to stop the war. His real purpose is revealed to be personal as well as strategic: the peace guarantees that his exiled son Michael can safely come home without fear of retaliation.

Michael returns to America a changed man, hardened by loss and ready to take up the role he once refused. The aging Don gradually hands him more authority, grooming him as the true successor over the surviving Sonny-less family. Michael reconnects with Kay, tells her enough of the truth to bring her back into his life, and marries her, promising that the family will become fully legitimate within a few years. Working patiently and in secret, Michael begins consolidating the family's power and plotting its future, setting his sights on relocating its operations west toward Las Vegas and lawful business, while the old enmities with the rival families and the unsettled betrayals from the war years remain quietly unresolved beneath the surface, waiting to be dealt with on his terms.

Don Vito Corleone dies of a heart attack in his garden, and Michael, now firmly in command, moves to settle every account at once. In a single coordinated strike he has the heads of the rival Five Families and other enemies, including the Las Vegas operator Moe Greene, assassinated, seizing unchallenged supremacy. He also purges the family's traitors: the caporegime Tessio, who plotted to lead him into an ambush, is taken to his death, and Carlo Rizzi, his sister's husband, is made to confess that he helped set up Sonny's murder before being killed on Michael's order. With his rivals and betrayers destroyed, Michael stands as the new Godfather, more powerful and more feared than his father ever was. When his wife Kay, appalled by the deaths, confronts him and asks whether he had Carlo killed, Michael breaks his rule of never speaking to her about the business and flatly lies, denying it, and she chooses to accept the lie. Disturbed by what her husband has become, Kay turns to religion, converting to Catholicism and praying for his soul as the Corleone empire settles into Michael's iron grip.

Michael Corleone completes his transformation from reluctant outsider to absolute ruler of the family. After his father Vito dies of a heart attack while playing with his grandson in the garden, Michael springs a long-prepared trap: in a single coordinated sweep he has the heads of the rival Five Families assassinated, along with the Las Vegas operator Moe Greene and every serious threat to Corleone power. He also settles the family's internal betrayals. The caporegime Tessio, who conspired to lead Michael into a fatal ambush, is quietly taken away to be killed. Carlo Rizzi, Connie's husband, is made to confess that he set up Sonny's murder at the toll booth on the rivals' behalf; Michael has him strangled once his usefulness as a witness ends. With his enemies destroyed, Michael stands as the new Don, more powerful and more feared than his father, poised to move the family's fortunes west toward legitimate business in Nevada. His wife Kay, horrified by the deaths and by rumors that he ordered Carlo's murder, confronts him directly. Michael, breaking his own rule against discussing the business with her, lies and denies it, and she chooses to believe him. Shaken, Kay turns to the Church, converting to Catholicism and praying for the soul of the husband who has become a killer and a king. The Corleone empire endures, its cost measured in the family and the men Michael has buried to secure it.
