Alien souls have occupied Earth by implanting themselves in human bodies. Wanderer is placed in captured rebel Melanie Stryder, but Melanie remains conscious and draws her toward the desert refuge sheltering Melanie's brother Jamie and lover Jared. The humans initially treat the alien as a prisoner; over time her compassion and usefulness earn trust, and Ian O'Shea falls in love with her. Wanderer, now called Wanda, comes to love the community while Melanie still longs for her own life. After learning how human experiments have killed implanted hosts and souls, Wanda teaches Doc a safe extraction method. The captured Seeker's soul is sent away and her human host, Lacey, is restored. Wanda then has herself removed so Melanie can return, intending to die, but her friends secretly place her in an unclaimed human body. Melanie reunites with Jared, Wanda with Ian, and a later encounter with another mixed human-soul group suggests their coexistence is not unique.

Earth has been almost entirely occupied by alien souls, gentle beings who control a host body while inheriting its memories. Wanderer, an experienced soul who has lived on several worlds, is implanted in Melanie Stryder after the young human is captured. Melanie does not disappear as expected. She remains a forceful presence within their shared mind and blocks access to memories the Seekers want. Under questioning from a persistent Seeker, Wanderer begins seeing fragments of Melanie's hidden life, including the human man Jared and Melanie's younger brother Jamie. The strength of Melanie's love affects Wanderer, while the Seeker's pressure makes her increasingly uneasy about surrendering the people in those memories. Melanie begins guiding Wanderer's attention toward the possibility that Jared and Jamie are still alive.

Melanie's memories persuade Wanderer that Jared and Jamie may have reached a refuge prepared by her uncle Jeb in the Arizona desert. Wanderer leaves the souls' society and follows the fragmentary directions herself, with Melanie alternately guiding and arguing with her. The desert search nearly kills their shared body from heat and dehydration. Jeb finds her before she dies and recognizes Melanie's body, but he also realizes that it is occupied. He brings her into an extensive system of hidden caves where a community of human survivors has remained beyond the Seekers' reach. Most of the refugees see only an alien enemy who could expose them. Jeb uses his gun and authority to prevent an immediate execution, leaving Wanderer alive but effectively sentenced to captivity among people who hate what she is.

Jeb keeps Wanderer under guard in the caves and gradually shows her the refuge's fields, water system, and crowded living spaces. Maggie, Sharon, Kyle, Ian, and many others remain openly hostile; an attack nearly kills Wanderer before Jeb intervenes. Her refusal to fight back and her evident concern for the body unsettle some of the humans' assumptions. Jamie recognizes his sister's body and is willing to believe that Melanie may still be present inside it. His affection gives both Melanie and Wanderer a reason to endure their confinement. Wanderer also meets Doc, whose role as the human physician fills her with fear about what might be done to the soul in Melanie's body. Jared is still the person whose judgment Melanie most fears and most longs to face.

The cave residents begin calling Wanderer Wanda. Jamie visits her, listens to her accounts of other inhabited worlds, and accepts that Melanie remains aware. Jared returns from a supply raid and reacts violently to finding an alien in Melanie's body. Wanda will not defend herself against him because Melanie loves him, while Melanie is tormented by being unable to speak to him directly. Jeb continues to expose Wanda to ordinary community life, forcing the humans to judge her conduct rather than only her species. Ian becomes ashamed of his earlier violence and starts protecting her, though Kyle and others still want her dead. As Wanda works and shares her knowledge, a few residents begin to treat her as an individual. Her bond with Jamie strengthens, and Jared is confronted with signs that Melanie may truly have survived within the occupied body.

Wanda becomes a working member of the refuge, teaching in the evenings and telling the community about the many worlds on which souls have lived. Ian's concern develops into love for Wanda herself rather than for Melanie's appearance, creating a painful division between the two minds sharing one body: Melanie loves Jared, while Wanda increasingly loves Ian. Jared and other raiders reveal how they obtain food and equipment by impersonating implanted humans, and Wanda's detailed knowledge of soul society makes her useful to their survival. She also discovers that Doc has attempted to remove souls from captured hosts. The failures have killed both humans and souls, horrifying Wanda and reopening the community's fear that no peaceful separation is possible. Despite that discovery, she no longer sees the cave dwellers simply as violent enemies; they have become her people as well as Melanie's.

Jamie is badly injured, and an infection places his life beyond the cave's limited medicine. Wanda uses her knowledge of the souls' medical system to obtain advanced treatment from a healing facility, passing as an ordinary implanted person and returning with supplies that save him. Her willingness to risk capture for Jamie changes the attitude of much of the community. Ian openly declares that he loves Wanda and does not regard her merely as the occupant of Melanie's body. Jared also comes to accept that Melanie is still conscious and that Wanda has repeatedly protected her. The immediate crisis passes, but the central conflict remains: two people are sharing one body, each with a separate attachment and claim to a future, and Wanda knows that Melanie cannot truly return while she remains implanted.

The Seeker tracks the rebels into the desert and is captured. Wanda explains that a soul can be removed without killing either occupant if the delicate procedure is performed correctly. She teaches Doc the method, on condition that removed souls will be sent safely to another world and that she will control how the knowledge is used. Doc extracts the Seeker and revives the host woman, Lacey, whose difficult temperament helps explain the conflict that had driven the Seeker. The successful separation proves that implanted humans can return. Melanie now has a genuine prospect of reclaiming her body, and Wanda arranges for the same procedure to be performed on herself. She conceals from most of her friends that she intends not to accept another human host, believing Melanie's body should be restored and refusing to displace anyone else merely to prolong her own life.

Doc removes Wanda from Melanie's body. Melanie wakes fully herself and is reunited with Jamie and Jared, while Wanda expects the humans to let her die. Instead, Ian and the community preserve her and place her in the body of a young woman whose original consciousness could not be recovered. Wanda awakens in a body of her own, chosen because it poses no conflict with a surviving human mind. Melanie and Jared resume their relationship, and Wanda can accept Ian's love without feeling that it is directed toward someone else's body. Doc's safe extraction technique and the agreement to transport living souls away create an alternative to killing captives. Later, during a supply raid, Wanda's party encounters another human resistance group. One member of that group is also a soul living peacefully among humans. The discovery proves that other communities survived and have independently begun crossing the boundary between occupier and occupied, giving Wanda's refuge hope for a larger shared future.

Wanderer has Doc remove her from Melanie's body, expecting to die rather than take another unwilling host. Melanie awakens in full control of herself and reunites with Jared and Jamie. Ian and the others refuse to accept Wanderer's planned death, however. They place her in the body of a young human woman whose implanted soul could not be saved, giving her a new life without displacing a surviving human consciousness. Now called Wanda, she and Ian can be together while Melanie resumes her relationship with Jared. The restored human Lacey remains with the cave community, and Doc can remove captured souls safely and send them to new planets instead of killing them. On a later supply raid, Wanda's group encounters another band of human survivors and discovers that they too live alongside a peaceful soul. The meeting shows that the desert refuge is not the only surviving human community and that cooperation between humans and souls may offer a future beyond either extermination or surrender.
