Now fugitives falsely accused of murder, the Baudelaires hear themselves branded criminals and take cover by joining a cheerful group of volunteers traveling to Heimlich Hospital. Hiding under false identities, they work in the hospital's Library of Records with a trusting old man named Hal, searching for the Snicket file, which may reveal the truth about V.F.D. and whether a parent survived the fire. Count Olaf, disguised as the intercom-bound head of Human Resources called Mattathias, seizes control of the hospital with Esme's help and hunts for the children. The villains capture Violet, drug her, and disguise her as a patient about to undergo a deadly fake surgery. Klaus and Sunny, posing as medical staff, rescue her just in time. A fire then engulfs the hospital, and to escape both the flames and the law, the children hide in the trunk of Olaf's car as his troupe drives away, choosing to follow their enemy toward the answers they seek.

The Baudelaire orphans, Violet, Klaus, and Sunny, lost their parents to a fire and a fortune to the schemes of the greedy actor Count Olaf, who has pursued them through guardian after guardian in ever-changing disguises, always escaping after the children exposed him. They befriended the kidnapped Quagmire triplets and, over several homes, chased both their captive friends and the meaning of a secret called V.F.D. In the town of the Village of Fowl Devotees, they freed the Quagmires, who escaped by flying machine, but Olaf, disguised as a detective, murdered a stranger named Jacques Snicket and framed the children for it. Now falsely wanted for murder and stripped of any guardian, the Baudelaires have become fugitives, hunted by Olaf, his accomplice Esme, and the law alike, and are searching on their own for the truth about V.F.D. and their family's past.

On the run and hearing themselves denounced as murderers, the Baudelaires need a place to hide. They fall in with a relentlessly cheerful group of volunteers who sing and hand out balloons, the Volunteers Fighting Disease, and travel with them to Heimlich Hospital. Taking on false identities, the children get work in the hospital's Library of Records, a vast archive overseen by a kindly, trusting old man named Hal. There they begin secretly searching the files for anything about their family and the secret V.F.D., focusing on a document called the Snicket file that they believe holds crucial answers, perhaps even about whether one of their parents survived the fire. Working under Hal's unsuspecting eye, the orphans try to stay hidden from the authorities while pursuing the information that might finally explain the mystery shadowing their lives.

The Baudelaires press their search for the Snicket file, hoping in particular that its thirteenth page will reveal the truth about V.F.D. and their family. Their hunt grows perilous when Count Olaf, disguised as a hidden figure called Mattathias, the new head of Human Resources, takes command of the hospital and begins conducting sinister inspections, with his accomplice Esme aiding him. Olaf is searching for the disguised children, and the hospital, meant to be a place of safety, becomes a trap closing around them. Slipping through corridors and dodging Mattathias's staff, the orphans try to find and protect the file before the villains find them, aware that their enemy now controls the very building in which they are hiding.

The villains capture Violet and drug her into unconsciousness, then disguise her as a patient scheduled for a deadly fake operation, meaning to kill her under the pretense of surgery while she cannot defend herself. Klaus and Sunny, still hidden behind false identities, discover the plan and race against time to reach her. Posing as medical personnel, they make their way toward the operating theater where their sister is to be harmed, trying to find and free Violet before the surgery can be carried out. With the hospital under Olaf's control and the authorities still hunting them, the two youngest Baudelaires must rescue Violet themselves, using disguise and quick thinking to get to her in time.
Story so far - through chapter 13 (this book)
Klaus and Sunny reach Violet and save her from the fraudulent surgery just before it can be carried out, exposing Count Olaf's murderous plot. But in the chaos a fire breaks out and engulfs Heimlich Hospital. Still wanted for a murder they did not commit and unable to escape openly, the Baudelaires make a desperate choice: they hide inside the trunk of Count Olaf's automobile as his troupe flees the burning building. They recovered only a fragment of the Snicket file, which raises new questions rather than answering old ones, including a haunting hint that one of their parents might have survived. As the book ends, the orphans are traveling secretly alongside the very villain who hunts them, carried toward an unknown destination in the hope of finally uncovering the truth about V.F.D. and their family.

Klaus and Sunny, disguised as medical staff, rescue Violet from Count Olaf's plan to kill her with a fraudulent surgery, exposing the plot at the last moment. But as they flee, a fire breaks out and destroys Heimlich Hospital, and the children, still wanted for a murder they did not commit, cannot simply walk away to safety. In a desperate choice, they hide inside the trunk of Count Olaf's automobile as his troupe escapes the burning hospital, deciding that staying close to their enemy is their best chance of finding the truth about V.F.D., their family, and whether one of their parents might still be alive. They obtained only a fragment of the Snicket file before losing it, deepening the mystery rather than solving it. The book ends with the Baudelaires traveling, hidden, alongside the very villain who has hunted them, carried toward an unknown destination and a new set of dangers.
