During the French and Indian War, Major Duncan Heyward escorts sisters Cora and Alice Munro toward their father's besieged Fort William Henry. The travelers reach the fort, only for Colonel Munro to surrender it to the French. During the evacuation, allied Huron warriors massacre the British column and Magua carries off the sisters. In the final chase, Cora is killed by one of Magua's followers; Uncas kills her attacker but is killed by Magua. Hawkeye and Chingachgook then kill Magua. Alice and Heyward survive, while the novel closes with funerals for Cora and Uncas and Chingachgook mourning the loss of his son.

In 1757, as British and French forces struggle for control of North America, Major Duncan Heyward undertakes to escort Cora and Alice Munro to their father at Fort William Henry. They travel with the singing teacher David Gamut and rely on a Huron guide called Magua. In the forest they encounter the scout Hawkeye and his Mohican companions Chingachgook and Uncas. Hawkeye realizes that Magua has led the party away from the proper road and suspects betrayal. Magua escapes before he can be seized, leaving the travelers exposed in country watched by hostile warriors. Hawkeye and the Mohicans take responsibility for guiding the group and conceal them in a cave beside a waterfall, where they prepare to withstand discovery.

Huron attackers find the refuge at the falls. After a fierce defense, Hawkeye, Chingachgook, and Uncas escape through the river when their ammunition is exhausted, intending to return with help. Heyward, the sisters, and Gamut are captured. Magua reveals his grievance against Colonel Munro and tries to force Cora to become his wife as part of his revenge; she refuses. As the captives face death, Hawkeye and the Mohicans return and spring an ambush. They defeat the Huron party and free the travelers, though Magua again gets away. The reunited group resumes the dangerous journey toward Fort William Henry through a landscape filled with French troops and their allies.

Using disguises and their knowledge of the forest, Hawkeye's party passes the French lines and reaches Fort William Henry. Colonel Munro is reunited with his daughters, while the fort remains under heavy siege by Montcalm's much larger army. Heyward learns that Munro does not oppose his love for Alice; an earlier misunderstanding had made Munro think he meant Cora. Montcalm produces an intercepted message showing that General Webb will send no relief. With his defenses failing and no rescue coming, Munro accepts honorable surrender terms that allow the British garrison and families to withdraw with their personal arms and possessions.

The surrendered British leave Fort William Henry, but the evacuation collapses into a massacre when Indigenous warriors allied with the French attack the vulnerable column. In the chaos, Magua seizes Cora and Alice and carries them away, with Gamut remaining near the captives. Hawkeye, Chingachgook, Uncas, Heyward, and the devastated Munro later search the ruined road and find signs that the sisters survived the initial slaughter. Tracking Magua's party across the wilderness, they follow a trail toward Huron territory. The rescue now depends on stealth because the captives are held among a much larger force than the small pursuing group can fight openly.

The rescuers infiltrate the Huron area through a series of disguises. Heyward enters as a supposed healer and finds Alice; Hawkeye uses a bear disguise to help him, while Gamut's tolerated presence provides cover. Uncas has also been captured and faces execution, but the group frees him and Alice and escapes. Magua, humiliated before the Hurons, rallies pursuit and takes Cora into a neighboring Delaware community. There his claims initially place Hawkeye's party in danger. When Uncas reveals the emblem and ancestry that identify his high Mohican lineage, the Delawares honor him and reject Magua's effort to control all the prisoners. Custom still allows Magua to depart with Cora, and Uncas quickly organizes a pursuit.

Uncas leads the Delawares and his companions against the Hurons, defeating their main force before racing after Magua and Cora. On a cliff, Cora refuses Magua's final demand. One of his followers kills her, and Uncas kills that man before Magua fatally stabs Uncas. Chingachgook wounds Magua, and Hawkeye's shot sends the fleeing Huron from the cliff to his death. Alice, Heyward, Munro, Hawkeye, and Chingachgook survive, but the rescue ends in grief rather than reunion. The Delaware and Mohican mourners bury Cora and Uncas in solemn ceremonies. Chingachgook laments that his son was the last continuation of their family, while Hawkeye promises that their own bond remains. The ancient leader Tamenund watches the survivors depart and mourns the passing of the world he remembers.

Uncas pursues Magua and the captive Cora to a cliff above the Delaware settlement. When Cora refuses to go farther, one of Magua's companions kills her. Uncas kills that warrior but is then stabbed by Magua. Hawkeye shoots another fleeing Huron, and Magua dies after Chingachgook wounds him and Hawkeye sends him from the cliff with a final shot. Alice and Heyward survive, but Colonel Munro is left to mourn Cora. The Delaware and Mohican communities hold funeral rites for Cora and Uncas, recognizing the bond that had grown between them while also acknowledging that their hopes cannot be fulfilled in life. After Uncas is buried, Chingachgook grieves that he is now the last of his family line. Hawkeye answers that his old friend is not alone while Hawkeye lives. The survivors depart, and Tamenund reflects sadly on the passing of the people and order he has known.
