Ambrosio, Madrid's most admired monk, mistakes an untested reputation for moral strength. Matilda enters his monastery in disguise and draws him into a sexual relationship, then uses magic to help him pursue the innocent Antonia. In a parallel story, Lorenzo and Raymond try to save Lorenzo's sister Agnes after a severe prioress punishes her secret pregnancy. Ambrosio's pursuit escalates from deception to murder: he kills Antonia's mother Elvira, drugs Antonia into apparent death, carries her to a crypt, rapes her, and fatally stabs her. Agnes is found alive in the convent dungeon after a popular uprising, though her baby has died. Arrested by the Inquisition, Ambrosio sells his soul to escape. Lucifer then reveals that Elvira was his mother and Antonia his sister and kills him slowly. Agnes and Raymond are reunited and marry, while Lorenzo eventually rebuilds his life after Antonia's death.

Madrid crowds the Capuchin church to hear Ambrosio, a monk famed for eloquence and strict virtue. Among the congregation are the newly arrived Antonia, her mother Elvira, and her aunt Leonella. Lorenzo de Medina is immediately drawn to Antonia, while his friend Don Christoval helps arrange an introduction. At the nearby convent of Saint Clare, Lorenzo glimpses his sister Agnes passing a hidden letter. Ambrosio is introduced within the monastery as a man whose lifelong isolation has encouraged pride beneath his discipline. He is especially attached to the novice Rosario. When Rosario's secret is exposed, Ambrosio learns that the novice is actually a woman named Matilda who entered the monastery to be near him. Her resemblance to a revered image unsettles him, and her declaration of love begins to erode the certainty on which his public identity rests.

Ambrosio's resistance to Matilda gives way, beginning a hidden sexual relationship that he attempts to separate from his public office. Meanwhile, Agnes's letter reveals her love for Raymond and her pregnancy. The prioress seizes on the disclosure and removes Agnes from her family's reach. Raymond explains how he first met Agnes in Germany and how their attempted escape was disrupted by the legend of the Bleeding Nun. Mistaking the ghost for Agnes, he carried the apparition away in his carriage and was haunted until the spirit's old crime could be addressed. His account also includes his travels under the name Alphonso, his capture by robbers, and the aid of Marguerite and the faithful Theodore. The history clarifies both his commitment to Agnes and the dangers that have repeatedly prevented their union.

Raymond's narrative leads back to Madrid, where he and Agnes renewed their plans but were discovered. Lorenzo seeks legal and church authority to force the convent to account for his sister, while the prioress maintains that Agnes is dead. Ambrosio, no longer satisfied by his affair with Matilda, becomes fixated on Antonia after visiting Elvira's home. Matilda encourages his desire and reveals that she can call on supernatural powers. Using enchanted means, Ambrosio gains access to Antonia while presenting himself to her family as a trusted spiritual adviser. Antonia's innocence and confidence in his office leave her unable to recognize his intentions. Elvira is more observant and begins to regard the monk's visits with suspicion, increasing the risk that his concealed life will be exposed.

Elvira catches Ambrosio attacking Antonia and threatens to expose him. In panic, he kills Elvira and leaves Antonia to discover her mother's death without knowing the murderer's identity. Matilda helps him prepare a second attempt, using a drug that makes Antonia appear dead. She is buried in the monastery vaults, where Ambrosio can reach her beyond ordinary protection. At Saint Clare's, Lorenzo's campaign against the prioress intersects with a public religious procession. Evidence that Agnes may have been secretly imprisoned inflames the crowd. The convent is invaded, the prioress is killed by the mob, and the building is set on fire. Searchers find Agnes alive in a hidden dungeon, profoundly weakened after giving birth alone and watching her infant die. She is carried out and returned to those who had refused to believe the official account of her death.

In the crypt, Antonia awakens and discovers Ambrosio's deception. He rapes her, then stabs her as she attempts to escape. Rescuers arrive, but Antonia dies from the wound, leaving Lorenzo devastated. Ambrosio and Matilda are taken before the Inquisition. Matilda accepts a demonic bargain and escapes; Ambrosio initially confesses but, terrified of execution, also calls on Lucifer and signs away his soul. Once outside the prison, Lucifer reveals the full trap: Elvira was Ambrosio's mother and Antonia his sister, so his crimes destroyed his own family, and earthly officials had already arranged a pardon that would have spared his life. Lucifer drops him onto rocks, where exposure, insects, and injuries kill him over several days. Agnes recovers and marries Raymond. Lorenzo eventually marries Virginia de Villa Franca, but Antonia and the violence surrounding both religious houses remain the central losses of the story.

After raping Antonia in the monastery crypt, Ambrosio stabs her when she tries to escape; she reaches rescuers but dies from the wound. The Inquisition arrests Ambrosio and Matilda. Facing execution, Ambrosio accepts Lucifer's offer of freedom and signs away his soul. Lucifer carries him from prison only to disclose that Elvira was Ambrosio's mother and Antonia his sister, making his crimes matricide and incest as well as murder and rape. He also learns that the pact was unnecessary because a pardon was already coming. Lucifer drops him onto a barren mountainside, where he suffers for days before dying. Agnes, rescued alive from the convent dungeon after her infant's death, is reunited with Raymond and eventually marries him. Lorenzo survives his grief for Antonia and later marries Virginia de Villa Franca. The convent's concealed cruelty has been exposed, but the mob's destruction and the deaths of the prioress, Elvira, and Antonia leave the surviving couples with a costly recovery.
