Spanning several decades in twelfth-century England, the novel follows the building of a cathedral in the town of Kingsbridge and the lives bound up in it. Tom Builder, a mason who longs to construct a great church, finds his chance when the ambitious prior Philip sets out to build one. Around them move Aliena, a noblewoman cast into poverty who rebuilds her life through the wool trade, and Jack, a gifted boy of Tom's household who becomes a master builder and Aliena's love. Against them stand the brutal noble William Hamleigh and the scheming cleric Waleran Bigod, who repeatedly attack Kingsbridge and thwart its people out of greed and vengeance. Over many years of ambition, betrayal, war, and perseverance, the cathedral slowly rises. The struggle plays out against the real historical conflict between crown and Church, culminating in the murder of Archbishop Thomas Becket, an event in which the story's villains are entangled and through which justice at last catches up with them.

Set in twelfth-century England during a period of civil war and lawlessness, the story centers on the town of Kingsbridge and the ambition to build a great cathedral there. It follows a master builder who dreams of raising such a church, the monks and townspeople whose lives depend on it, and the powerful nobles and churchmen who variously aid and obstruct the work. Against a backdrop of political turmoil, the fates of several families become entangled around the cathedral and the land around it.

The cathedral at Kingsbridge is finally completed, a triumph for Prior Philip and the fulfillment of Tom Builder's dream, carried to fruition by Jack. Aliena and Jack are united and their family restored, while Aliena's brother Richard regains the standing their family had lost. The novel's villains meet their downfall: William Hamleigh's crimes catch up with him and he is brought to justice and executed, and Waleran Bigod's schemes collapse into disgrace. The closing events are tied to the historical murder of Archbishop Thomas Becket and to King Henry II's public penance for that killing, which becomes the occasion on which the conspirators against Kingsbridge are finally exposed and punished. The story ends with the community and its cathedral secure and its long-suffering good characters at last rewarded.
