The Gladers' apparent rescue proves false: they wake to find their saviors gone, Teresa vanished, a strange boy named Aris in her place, and infected, raving people howling outside barred windows. WICKED, through an official the boys call Rat Man, announces a second phase: they carry a deadly brain-destroying virus called the Flare and must cross a hundred miles of sun-scorched wasteland to a safe haven within a set time to earn a cure. Passing through lethal underground tunnels, they enter the Scorch, battling heat, storms, and the infected in a ruined city, and fall in with two locals, Jorge and Brenda, who guide them for the promise of a cure. Thomas grows close to Brenda and learns the world was devastated by sun flares and plague. Teresa reappears with a separate group and seems to betray Thomas, though it emerges she was coerced by WICKED to save his life. Thomas learns he is among the immune. After more losses the survivors reach the safe haven and are collected again by WICKED, with Newt secretly shown to be infected and not immune. The trials are revealed to be continuing manipulation rather than a true rescue.

Previously, in The Maze Runner: Thomas woke with no memory but his name in the Glade, a walled compound at the center of an enormous, shifting Maze patrolled by deadly mechanical Grievers. The Gladers, boys who all arrived the same way, survived by farming and by sending Runners to map the Maze. The day after Thomas arrived, a girl named Teresa was delivered with a warning that she was the last newcomer, and the Glade's fragile order collapsed as supplies stopped and the Grievers began attacking nightly. Thomas became a Runner, recovered fragments of memory, and, with Teresa, discovered a hidden code in the Maze walls. The Gladers fought their way to an exit at great cost; Thomas's friend Chuck was killed, and armed rescuers took the survivors away. A final memo revealed that the whole ordeal had been a controlled experiment by an organization called WICKED, and that a second phase was about to begin.

Story so far - through chapter 15 (this book)

The Gladers' rescue turns out to be a lie. They wake to find their saviors gone, the dormitory barred, and infected people, driven mad by a plague, howling at the windows. Teresa has vanished, and a strange boy, Aris, is in her place, claiming to come from a separate group. WICKED reappears through an official the boys nickname Rat Man, who announces a second phase: they have all been infected with a deadly, brain-destroying virus called the Flare, and to earn a cure they must cross a hundred miles of sun-scorched wasteland, the Scorch, to a safe haven within a strict deadline. The survivors set out through a lethal underground passage, realizing their trials are far from over.

Story so far - through chapter 40 (this book)

Crossing the Scorch, the boys endure brutal heat, violent storms, and encounters with the infected in a ruined city. They fall in with two locals, Jorge and Brenda, who are themselves infected but not yet far gone and who agree to guide them toward the safe haven in exchange for the promise of a cure. Thomas grows close to Brenda, and the group pieces together how the world was devastated by sun flares and the spreading plague. All the while WICKED's tests keep springing traps on them, making it clear that every hardship of the journey is being watched and shaped as part of the experiment.

Story so far - through chapter 65 (this book)

Teresa resurfaces with a separate group and appears to betray Thomas, turning against him, though it later emerges she was coerced by WICKED, told that he would die if she refused. Thomas learns that he is among the immune to the Flare, a trait WICKED has been testing for. After further losses and trials, the survivors fight their way to the safe haven, only to be collected once again by WICKED, revealing that the whole crossing was another engineered ordeal rather than a rescue. In a grim final note, Newt is secretly shown to be infected and not immune, unlike Thomas. The group ends back in WICKED's control, alive but still trapped in the organization's design, with the promised cure unfulfilled and a final phase still to come.

How does it end? (ending)

After crossing the deadly Scorch, the survivors reach the promised safe haven, but their arrival is no rescue. Along the way Teresa resurfaced with a separate group and appeared to betray Thomas by turning on him, and only later does it become clear she was coerced by WICKED, told he would die otherwise. Thomas learns that he is among the immune to the Flare, one of the traits WICKED has been testing for. The survivors fight through further trials and losses to reach the haven, where WICKED collects them once more, showing that the ordeal was another engineered experiment rather than a path to freedom. In a quiet, ominous detail, it is revealed that Newt is not immune and secretly carries the Flare, a fate the others do not yet grasp. The group ends the book back in WICKED's hands, alive but still trapped inside the organization's designs, with the promise of a cure unfulfilled and a final phase still ahead.
