Raoden continues rebuilding society inside fallen Elantris while Sarene resists Hrathen's attempt to convert Arelon and King Iadon's government collapses. Sarene is eventually made to appear afflicted by the Shaod and is cast into Elantris, where she comes to know Spirit before learning that he is Raoden. Hrathen loses control of the campaign to Dilaf, a magically altered Dakhor monk who launches the violent conquest Hrathen had hoped to avoid. As Dakhor forces massacre Arelon's defenders and invade Teod, Hrathen turns against Dilaf, saves Sarene, and dies after killing him. Raoden discovers that the earthquake-created chasm changed the geography encoded in every Aon. He adds the missing line to the vast design centered on Elantris, restoring AonDor and healing its inhabitants. With his powers returned, he defeats the invaders in Teod. Raoden and Sarene survive to rule together, Elantris shines again, and Hrathen is remembered for choosing to oppose the atrocity his own campaign enabled.

Previously in Part 1: Ten years after Elantris and its magic failed, Crown Prince Raoden was transformed by the Shaod and secretly imprisoned in the ruined city while his father announced his death. Calling himself Spirit, he joined Galladon and began replacing Elantris's violent factions with a community based on shared work and protection, though he could not make AonDor function. Princess Sarene arrived from Teod to marry Raoden and instead became his treaty-bound widow. She gathered Raoden's former allies and nobles opposed to King Iadon, then countered the conversion campaign of Hrathen, a Derethi priest working under a deadline imposed by Fjorden. Hrathen sought to conquer through persuasion, while his subordinate Dilaf promoted hatred and force. At the midpoint, Raoden and Sarene had become leaders on opposite sides of Elantris's wall without knowing one another's identity, Iadon's rule was weakening, and the deadline for a Fjordell takeover was drawing closer.

Spirit's reclaimed district in Elantris has become a real settlement, but its residents still endure injuries and hunger that never fade. Raoden studies Aons, the landscape, and the old city's design for an explanation of the broken magic. Sarene continues organizing resistance to Derethi conversion while King Iadon loses money, allies, and authority. Duke Roial becomes increasingly important to plans for a more stable government. Hrathen, frustrated by Sarene and by his own lack of progress, attempts to regain the initiative, yet Dilaf's following and extremism make him less able to control the movement he nominally leads. The conflict is no longer simply a debate over religion: the failure of Arelon's monarchy is creating an opening for Fjorden to take the country outright.

Iadon's rule collapses after his secret participation in forbidden rites is exposed, and he dies rather than survive the disgrace. The struggle to replace him leaves Arelon no safer: wealth and title are traded for political control while Sarene and Roial try to prevent the kingdom from falling into Derethi hands. Inside Elantris, Raoden's people prepare to defend what they have built, and his investigation increasingly links the failure of AonDor to a mismatch between the symbols and the altered land. Hrathen's position continues to erode. His preference for a controlled conversion has not delivered the result Fjorden demands, while Dilaf treats the approaching deadline as permission to remove opponents rather than persuade them.

A scheme makes Sarene appear to have been taken by the Shaod, and she is thrown into Elantris. There she meets Spirit on equal terms and sees the organized community he has created among people Arelon abandoned. Their growing trust brings the separate political and Elantrian story lines together, and Raoden can no longer keep his identity apart from the woman he was meant to marry. Outside, the succession arrangements fail to create lasting resistance, and the Derethi takeover moves from propaganda toward open violence. Hrathen recognizes that Dilaf is not merely an inconvenient fanatic and that the mission he served is becoming a massacre, but he has not yet committed himself to stopping it.

Sarene's apparent transformation proves temporary, but her time with Spirit reveals that he is Raoden and that Arelon's lost prince has been alive inside Elantris. Their reunion is cut short by Dilaf's final operation. He reveals the supernatural power of the Dakhor monks and directs attacks against Arelon's remaining leadership and against Teod. Duke Roial is killed, the defenders are overwhelmed, and Sarene becomes a target. Shuden answers the Dakhor magic with the disciplined movements of ChayShan, while Hrathen finally turns against Dilaf's slaughter. Raoden, racing to understand AonDor before all resistance is destroyed, recognizes that the chasm opened by the earthquake changed the shape of Arelon itself and therefore invalidated Aons drawn without that new geographical feature.

Hrathen intervenes when Dilaf threatens Sarene. Drawing on the altered strength of one arm from his own unfinished Dakhor training, he kills Dilaf but is mortally wounded, dying after he has chosen to oppose the conquest he helped prepare. Raoden adds the chasm line to the immense Aon formed by Elantris and the neighboring cities. The correction restores AonDor, heals most of the fallen Elantrians, and returns their luminous appearance and magical abilities. Karata's injuries are beyond recovery, but Galladon, Saolin, and the settlement's other survivors are restored. Raoden uses the revived magic to reach Teod and defeat the Dakhor invasion there. With Fjorden's immediate assault stopped, he resumes his name and position. Raoden and Sarene remain married and begin ruling Arelon together, while Elantris once again functions as a living city rather than a prison.

Dilaf's Dakhor monks attack Arelon and Teod, killing Duke Roial and many others. Hrathen rejects the slaughter, saves Sarene, and kills Dilaf with the altered strength hidden in his arm, but receives a fatal wound and dies after finally acting against Fjorden's design. Raoden realizes that the earthquake-created chasm changed the land on which every Aon is based; adding a matching line repairs the symbols. He completes the enormous Aon formed by Elantris and its surrounding cities, restoring AonDor and transforming the fallen Elantrians to health and power. He then reaches Teod and uses restored magic to defeat the remaining invaders. Karata dies from injuries too severe for the restoration, while Galladon, Saolin, and the other survivors are healed. Raoden openly resumes his identity, and he and Sarene rule Arelon together with Elantris alive again. The immediate Fjordell conquest is stopped, though the wider religious empire and the mystery of the force behind the Dor remain beyond the restored city's borders.
