For over three thousand years Leto II, Paul's son, has ruled as the God Emperor of Dune, his body transformed into that of a colossal sandworm. He enforces a stagnant, tightly controlled peace to teach humanity a lasting lesson about tyranny and to steer it along his Golden Path toward guaranteed survival. His long breeding program has produced Siona, a young Atreides rebel whose descendants will be invisible to prescient sight, freeing the species from ever being controlled by a seer again. Leto tests and ultimately spares Siona, forcing her to share his vision of humanity's peril. He revives yet another ghola of Duncan Idaho to serve him, and unexpectedly falls in love with Hwi Noree, a kind ambassador engineered by the machine-world of Ix specifically to reach his heart. Determined to end his own long reign, Leto announces he will marry Hwi. During the wedding procession, as his cart crosses a high bridge over a river, the rebels strike: the fanatic Fish Speaker Nayla, secretly commanded to obey Siona, cuts the bridge supports. Leto's body plunges into the water, which is lethal to the sandtrout that compose him. Hwi dies in the fall, and the dissolving God Emperor scatters into countless sandtrout that will one day restore the sandworms and the spice. Dying, Leto reveals that his death, and Siona's hidden bloodline, are the culmination of the Golden Path.

Previously in the Dune series: on the desert planet Arrakis, the sole source of the life-extending spice, the young noble Paul Atreides rose from the ruin of his house to become the Fremen messiah Muad'Dib. His prescient visions and desert army won him the imperial throne, but the holy war fought in his name killed billions. Betrayed and blinded by a conspiracy, Paul lost his beloved Chani when she died bearing their twins, Leto and Ghanima, and he walked into the desert to die. His sister Alia ruled as regent until she was possessed by the memory-ego of an evil ancestor. Paul's pre-born son, Leto II, foresaw that humanity would eventually destroy itself unless set upon a harsh corrective course he called the Golden Path. To gain the power to enforce it, he fused his body with sandtrout, beginning a transformation into a human-sandworm hybrid with near-immortality. He deposed the maddened Alia, took the throne, and arranged the family's succession to continue the Atreides line. Now, some three and a half thousand years later, Leto II still rules as the God Emperor. His body has become almost entirely that of a giant worm, and he has held humanity in an enforced, changeless peace for millennia, worshipped as a living god, breeding the Atreides descendants toward a hidden purpose while a weary, oppressed empire endures under his absolute control.

Leto II's millennia-long reign ends by his own design. Having bred the Atreides line for thousands of years toward a single goal, he produces Siona, a descendant whose genes make her and her heirs invisible to prescient sight, ensuring that humanity can never again be trapped by a tyrant who can see the future. He falls in love with the Ixian ambassador Hwi Noree and decides to end his rule, announcing their marriage. On the wedding procession, as his great cart crosses the high Idaho Bridge over a river, the rebellion he has secretly guided closes in. Siona and the current Duncan Idaho ghola lead the attack, and Nayla, a Fish Speaker fanatically loyal to Leto yet commanded by him to obey Siona, severs the bridge. Leto's worm-body plunges into the water, which is poison to the sandtrout that compose his skin. Hwi is killed, and Leto begins to dissolve. As he dies, he explains to Duncan and Siona the meaning of his sacrifice: the enforced peace and the yearning it created will burst outward into a great Scattering of humanity across the stars, too dispersed and unpredictable ever to be destroyed or ruled at a single stroke. His disintegrating body releases the sandtrout that will slowly return Arrakis to desert and revive the sandworms and their spice. Duncan and Siona survive to lead what comes after, and the age of the God Emperor gives way to a freer, more dangerous future.
