Offered the return of their lost memories by WICKED, Thomas, Newt, and Minho refuse and distrust the organization, especially once Thomas learns WICKED means to keep studying his immune brain to complete a cure. With help from Brenda and Jorge, they break out and set about exposing and stopping WICKED. Newt, infected with the Flare and not immune, gives Thomas a sealed note and steadily loses himself to the virus. In the fortified city of Denver the group contacts the Right Arm, a rebel movement bent on toppling WICKED, as the plague spreads and the infected close in. Gone mad from the Flare, Newt begs Thomas to end his suffering, and Thomas kills him. The Right Arm assaults WICKED's headquarters while Thomas returns to free the remaining immune subjects. In the escape, Teresa saves Thomas and is crushed to death. The survivors pass through a hidden portal to a sealed, untouched valley, a safe place to begin humanity's future, leaving WICKED destroyed and the ruined world behind. Thomas, who never regains his memories, starts a new life among the survivors with Brenda.

Previously, across The Maze Runner and The Scorch Trials: Thomas woke with no memory in the Glade, a walled compound inside a deadly Maze run by the organization WICKED. With his fellow Gladers, including Minho, Newt, Frypan, and the girl Teresa, he escaped the Maze at great cost, only to learn it had been a controlled experiment. WICKED then forced the survivors into a second ordeal, crossing a sun-scorched wasteland while carrying the brain-destroying Flare virus, promising a cure at a safe haven. Along the way they allied with Brenda and Jorge, Thomas grew close to Brenda, and Teresa, coerced by WICKED, appeared to betray him. Thomas learned he was immune to the Flare, while Newt secretly was not and carried the infection. After more losses the survivors reached the haven and were collected again by WICKED, still trapped in the organization's designs and facing a final phase of trials.

Story so far - through chapter 15 (this book)

WICKED offers to restore the survivors' erased memories, but Thomas, Newt, and Minho refuse, unwilling to trust the organization that has tormented them. Thomas learns that WICKED intends to keep studying his immune brain to finish building a cure, and he decides he wants nothing more to do with them. With help from Brenda and Jorge, the group breaks out of WICKED's compound and sets out to expose and stop the organization. Newt, infected with the Flare and not immune like Thomas, begins to decline, and he quietly hands Thomas a sealed note, asking him not to open it until the right moment.

Story so far - through chapter 40 (this book)

The group makes its way to Denver, a fortified city struggling to keep the Flare out, where they make contact with the Right Arm, a rebel movement determined to topple WICKED. As the plague spreads and the infected threaten the city, the survivors weigh how far they will go to bring the organization down. Newt's condition worsens as the virus takes hold of his mind, and, unwilling to let his friends watch him lose himself, he becomes separated from the group. Thomas still carries the sealed note his friend gave him, dreading what it will ask of him.

Story so far - through chapter 73 (this book)

Consumed by the Flare, Newt begs Thomas to end his suffering, and Thomas kills him. The Right Arm storms WICKED's headquarters while Thomas returns inside to free the remaining immune subjects the organization still holds. During the desperate escape, Teresa saves Thomas's life and is crushed and killed. The survivors, roughly two hundred immunes among them Thomas, Minho, Brenda, Frypan, and Jorge, pass through a hidden portal into a sealed, untouched valley meant to be a safe refuge for humanity's future. WICKED is destroyed and its experiments finally ended. Thomas, who chose never to recover his lost memories, begins a new life in the valley with Brenda, mourning Newt and Teresa but having carried the survivors to a place beyond the ruined world.

How does it end? (ending)

The final trials collapse into open revolt. Newt, driven mad by the Flare, pleads with Thomas to end his suffering, and in an agonizing confrontation Thomas kills him, honoring the note his friend had left. The Right Arm launches its assault on WICKED's headquarters, and Thomas goes back inside not to help the organization but to free the remaining immune subjects it still holds. Teresa, reconciled with Thomas in their last hours, saves his life during the chaos of the escape and is crushed and killed. The survivors, roughly two hundred immunes among them Thomas, Minho, Brenda, Frypan, and Jorge, pass through a hidden portal WICKED controlled and reach a sealed, untouched paradise valley, a safe refuge in which to rebuild. WICKED is destroyed and its experiments ended. Thomas, having chosen never to recover his erased memories, begins a new life in the valley with Brenda, having lost Newt and Teresa but carried the survivors to a future beyond the ravaged world.
