Captain Bill Henderson follows a mysterious ancient signal while serving the Ornu, who control humanity through implanted kill switches. His crew finds Omega, an ancient intelligent warship that the Imperium tries to exploit. Ensign Sally Longfield detects a repeating transmission aboard the Tennyson. Captain Bill Henderson and executive officer Bina Chakravarti determine that it uses an ancient language, but the ship's hostile Ornu monitor watches their response closely. Bill, Bina, and Marine Captain Alden Stone agree to investigate while trying to protect the crew. Their implanted kill switches allow the Imperium to execute command personnel remotely, and news of another resistance group's surrender has further damaged morale. Longfield partially translates the message, while navigation officer James Riding locates its source near an asteroid orbiting a gas giant. As the Tennyson approaches, more than twenty combat drones launch from the asteroid and attack, turning the covert inquiry into an open battle.

The Tennyson fights off the drones but loses a turret. Marine Rhonda Penny, known as Guns, is knocked into space during the defense. Stone and pilot Splat risk the insertion craft to recover her, and Guns destroys a drone threatening the rescue before returning safely. A landing party then reaches the asteroid, where technical specialist Tubes opens a sealed installation beneath its artificial surface. The facility contains the drones' staging area and an ancient transmitter. Longfield adjusts the device and completes its warning: an ancient warship called Omega has awakened and is waiting for a party it considers worthy, while something described as soulless approaches. The crew now knows the transmission concerns a specific active power rather than an archaeological remnant.

The Imperium confines the Tennyson and questions Bill about Omega, his rebellious family history, and possible outside contacts. Bill realizes that similar probes have appeared across the galaxy and that some ships investigating them vanished. Seeking a way to keep his crew together, he and Bina secretly meet Major General Stuart Garland in New York. Garland explains that the Confederation has assembled a major force near a border planetesimal and may be recovering a weapon connected to the signals. Bill proposes that the Tennyson enter Confederation space on an intelligence mission. Garland publicly rejects the proposal and orders Bill to end contact, but a later headquarters alert indicates that he has quietly supported it. The crew gains a possible route back into service and toward the mystery.

Restored to duty, the Tennyson enters contested space disguised as a derelict and captures a Confederation dreadnought. Stone's Marines fight through the ship, then descend to the defended planetesimal while Bill and Bina hold off approaching vessels. Inside a concealed installation, the team discovers an enormous ancient ship. Several Marines are wounded, and Stone captures five scientists for intelligence. Back on Earth, the crew remains confined under tighter surveillance. Riding's sister is killed by an Ornu, leaving him intent on retaliation despite Bill's warning that an attack could endanger everyone. During shore leave, Longfield witnesses evidence of arbitrary mass execution by kill switch. On returning to the Tennyson, the crew learns that Riding has been stripped of status and sent to an internment camp because someone exposed his plan. The unidentified informer creates a deep breach of trust within the ship.

The ancient vessel is Omega. Imperator Pertinax removes Stone from the Tennyson because the ship refuses to cooperate without him, then threatens Stone's Marines to control him. Omega communicates privately with Stone and offers help freeing humanity, while demanding that the Tennyson crew live aboard. Pertinax instead detains the humans and tries to force compliance. Suspicion over Riding's betrayal divides the Marines, especially Porker and Termite. On Omega's bridge, Stone enters a protected command interface and tells the Ornu that Omega requires him as captain. When the Ornu attack Stone, Bill enters the command chair to protect him. Omega places Bill in a simulated London, where its representative Val offers him a limited working channel. After Bill returns, Omega demonstrates its power by breaking free of the planetesimal that enclosed it.

The Ornu implant Bill with a recorder and drive Omega into a campaign against the Confederation. Val gives Bill a simulated command interface, though Omega retains its own agency. Bill tries to reduce casualties while appearing useful to Pertinax, and Bina independently discovers an inaccessible Archive that shows fragments of an ancient war. During an assault on the Confederation capital world, Funnybone leads the Marines in disabling part of its orbital defense network. The defenders then offer surrender. Pertinax orders Bill to destroy the remaining defenses even though the resulting debris would isolate and starve the population. Bill refuses. On Pertinax's command, Nonas activates Bill's kill switch and kills him on Omega's bridge. Stone is summoned as the replacement human commander and is expected to complete the attack under threat to his returning team.

Bina appeals to Omega, and Val agrees to help resist the Ornu on the condition that she eventually disclose her concealed past. A second Omega interface, Tobias, tells Stone that Bill can still be revived if he reaches the med bay quickly. Stone openly rebels, and every Marine chooses to join him. Omega blocks the signals used to trigger the humans' kill switches, while Bina and the Marines arm themselves from the ship's stores. Pertinax prepares to flee and encourages Nonas to take the blame if control of Omega is lost. Seeking personal advancement, Nonas orders missiles through the damaged orbital defenses despite warnings about civilian deaths. The strike causes a cascading debris catastrophe around the Confederation capital world. The activation signals can no longer reach the crew's switches, but the rebels must still secure the ship.

The Marines defeat the remaining Ornu forces near the crew quarters. Tull, leader of a newly conquered vassal group, joins the revolt and proves his commitment by delivering Consul Galleus, whom his people execute. Pertinax escapes and constructs an official account that blames Nonas for Bill's death, Omega's loss, and the capital-world disaster. Stone takes control of Omega, refuses to attack returning Confederation ships, and carries Bill to the med bay. Omega leaves the battle area under human and allied control. Its medical systems begin removing the crew's kill switches, ending the Imperium's immediate power to execute them remotely. Bill's treatment succeeds and he begins breathing again. The revolt has secured Omega and permanent freedom for those aboard, but the new group must still protect its families and decide how to respond to inevitable Imperial retaliation.

Bill awakens to learn that Omega revived him, removed the crew's switches, and took out his surveillance implant. Bina privately admits that she informed on Riding after the Imperium threatened her family and used her as an infiltrator. Bill forgives her and retains her as executive officer, but delays disclosure to the crew to preserve command cohesion. At a Confederation refueling station, Bill meets director Kip and explains that he tried to prevent the capital-world catastrophe. He releases the captured scientists as a good-faith gesture. Kip reports that Confederation forces are preparing to attack the Ornu homeworld. With the Imperium distracted, Bill proposes returning to Earth to protect humanity, and the human crew agrees unanimously. Omega's crew commits to the mission despite the danger posed by the kill switches still implanted throughout the wider human fleet.

Near Earth, the crew finds normal communications silenced and Ornu-aligned warships destroying smaller stations. Val reveals that the Imperium intends to render humanity defunct. Omega can carry survivors toward an abandoned, resource-rich world, but the evacuation requires Earth's genetic library from the Ornu consulate in Geneva and political hostages held beneath Titan. Bina proposes sharing the refuge coordinates with other captains so more people can escape. Because one Marine team cannot strike both targets, Stone seeks help from Tull's people. Tull allows his volunteers to choose the risk for themselves, and they join the operation. The force divides into a Geneva infiltration led by Stone and a Titan rescue led by Funnybone. Omega will remain in the Solar System to fight the surrounding fleet while the two teams recover what the evacuation needs.

Stone takes Porker, Splat, Lambert, Raina, and allied soldiers toward the Geneva consulate, while Funnybone, Tull, Termite, Tubes, and the second team attack the Titan prison. The Titan force survives missile fire, breaches the defended entrance, and loses one of Tull's soldiers in an ambush while pushing toward the control room. Omega launches the Geneva craft through Earth's defenses and then engages the enemy fleet. Bill and Bina agree that she must confess her betrayal of Riding after the operation. Val presses Bill to accept that humanity cannot safely remain in the Solar System. Bill finally commits to evacuating Earth for the proposed refuge rather than treating Omega's defense as a way to preserve the planet indefinitely. Both ground teams remain engaged, and the evacuation now depends on their success.

Funnybone's team seizes the Titan control room and begins freeing hundreds of political prisoners. At Geneva, Raina persuades roughback soldiers to turn against the avian Imperial troops and guide Stone's team toward the data hub. The alliance collapses when Imperial kill switches kill most of the roughbacks. Jen Lambert charges the attackers to draw fire from her team and dies, while falling glass critically injures Porker. Stone confirms both Marines are dead and orders Splat to leave, but Splat continues trying to rescue the survivors. Omega defeats the nearby fleet, then Bill learns that Stone is trapped. Against Val's warning about civilian casualties, Bill threatens human-staffed Ornu facilities to force a withdrawal. When the local Imperator doubts him, Bill orders Hans Norder to destroy a Swedish data facility. Omega carries out the strike, making Bill's coercive bargain irreversible.

The Geneva defenders withdraw after Bill's strike. Raina secures the required data, and Stone, Raina, Splat, and two roughback survivors escape. Stone tells Bill he would rather have died than be saved through civilian deaths, leaving the two commanders morally divided despite their continued alliance. Val expels Bill from Omega's simulation, and neither Val nor Tobias answers again. As Imperial reinforcements approach, Omega accepts as many evacuees as its landing bay can hold. Bill pilots the ship away from Earth without guidance. The Imperium extracts its own personnel, destroys human evacuation craft that remain behind, and then bombards Earth with hundreds of kinetic rounds. The attack devastates cities and landscapes on a planetary scale. Omega becomes the refuge for the humans it managed to carry away.

Omega reaches the Callisto mining camp after Earth's destruction. Stone's team subdues the few remaining guards, but the abused prisoners struggle to believe that their forced labor has ended. Bill finds his father Gordon alive after more than two decades of captivity, though he is severely weakened. Gordon agrees to help persuade the miners to evacuate. Omega now carries roughly two million refugees, while Val, Tobias, and the Archive remain inaccessible. Longfield's review of the Geneva data identifies a possible way to reinforce Omega for short-range jumps. The required shipyard lies inside Imperial space near an active Ornu war, but Bill chooses it as the next objective because the upgrade could provide mobility and resources for a future colony. He also reveals that James Riding survived captivity and is receiving restorative treatment in Omega's med bay.

Omega leaves Earth carrying roughly two million refugees, while the Imperium extracts its own people and devastates the planet. Bill remains captain, with Bina as executive officer and Stone as alternate commander, but Stone condemns Bill's decision to destroy a human-staffed facility to secure the Geneva team's escape. Lambert and Porker are dead. Splat, Funnybone, Termite, Tubes, Raina, Tull, and the principal officers survive. Miriam Henderson reaches Omega, and Gordon Henderson is found alive but gravely weakened at the Callisto mining camp. James Riding is also alive, badly injured and receiving treatment aboard Omega, while Bina's responsibility for his imprisonment remains concealed from most of the crew. Val, Tobias, and the Archive no longer answer. Geneva data indicates that reinforcing Omega at an Imperial shipyard could enable short-range jumps. Bill chooses that dangerous objective as the next step toward securing resources, protecting the refugees, and reaching a future colony.
